Do not despair! Let me ask you a few simple questions!
1. Do you have a propulsion cannon and a stasis rifle?
2. Do you have access to acid shrooms or Crashfish?
3. Do you have a repulsion cannon?
please give me some pointers anyhow.thanks again.
Well, if you are interested, I have a guide here that might be able to help you out with obtaining the "weapon"-side of things -
"Crashfish "Torpedoes" - A How-To on exploiting SubNautica's bomb fish."

As of this patch, the Reaper kinda phases in and out of reality, or so it would seem. What he's actually doing is going to another area, and will be invsibile until you approach where he went. This can be bad if the reaper disappears near valued resources.
If you have a Cyclops, you can "bonk" them on the head by holding down the sink key (default "c"), and then go up some. Usually, the Reaper will leave after a bit (what it likes to do after taking a fair amount of damage is to swim off and eat something else, which is how it heals).
Next up - get the Repulsion cannon by building a modification station (needs fragments to unlock), and then upgrade the Propulsion Cannon. From what I've heard, the Repulsion cannon can send everything flying, and reapers are rumored to have no gravity if you send them hurling out of the water vertically. In any event, this device will save your hide from most predators, if not all of them.
Vortex missiles might do the same, as I've seen Jack Septiceye shoot them at the Crabsquids, which sent them flying. Build a Torpedo bay or Torpedo arm (both have fragments I think that need to be found before it can be built - or maybe that was just for the PRAWN suit).
Not Crashfish powder - the ACTUAL crashfish itself. ;) Works on a lot of things - 2 hits take down a stalker. Not only that, but you can load a bunch of them in the Prawn suit and fire away! :D
So. I'm almost three weeks late on this, but I had this exact problem, and this thread saved me so much heartache.
Both the idea that acid shrooms could be used as ersatz grenades (!) and the idea that crashfish could go so far as to be ersatz RPGs were new ideas to me. Fabulous fun.
Sadly, I was too panicky to try to get myself some crashfish, but this is the tail end of my reaper adventures, around the point I learned how to load shrooms from inventory. Which I was only in a mental state enough to process because the reaper had already entered a hellaciously funny failstate.
Documented below.
