i hope im answering your questions right a few of these are educatied guesses

to catch animals you need an animal cage. i think the skill has become redundant or removed
to dig you need the skill and i belive a shovel to be bought at a weapon shop.
carefull if im right a missed digs lower morale

The animal cage now has a base 5% per attack chance to capture the animal you are fighting. I find its easiest to equip this to the captain and micromanage him around the animal so he doesn't kill it while throwing nets.

The shovel must be used in conjuction with a treasure finding skill sold at book shops and the pirate equipped with both will dig for treasure on islands (and sometimes on enemy boats whoops!) and the treasure will pop up near the captain.
