I have the same problem as OP. My PS3 gamepad is connected to PC and Windows somehow thinks it's an Xbox 360 one. I don't know why, I was using MotioninJoy and one day I realized I don't need to open it any more, system just uses the driver automatically. But it works in all games without problems, except Ori.
First of all I needed to configure the gamepad once again, because save slot menu was in the constant movement. That helped, but was strange (non other game had problem like that in months). Then I discovered LT and RT are not working at all, probably because they are treated by the driver as analogs, not normal buttons. In FEZ, for example, everything works fine with LT and RT.
It wouldn't be such a problem if the game would have an option menu to bind actions to any buttons (I would use LB and RB instead). I tried to use other control types, but in Keyboard+Mouse I hate the cursor not disappearing during gameplay (it's not needed anyway) and in Keyboard alone placing shoot as X and jump as Space when controlling the character with WASD is really not a good decision. Again, key binding would solve this instantly.
I hope it will be fixed soon, game is amazingly beautiful and as a metroidvania fan I love the gameplay so far (one hour into the game). :)
