My recommendation to you is avoid Vortex like the plague that it is, installing mods manually and sorting them yourself does a far better job at keeping mods compatible than that mod manager.
And yes installing dependencies through a mod manager will not work if ROT is installed manually, just avoid Vortex completely, it's garbage.
If i want to use a collection i just download them manually and sort them myself, never had a crash that way, as long as the mods are compatible with my version.

If you don't know how to sort mods it's pretty easy.
1. Patches, Dependencies, libraries.
2. Fixes, Utility, ui changes, non core mods.
3. Minor gameplay changing mods.
4. Companions and Troop changes
5. Major gameplay changing mods
6. Total Conversions/Overhauls and their patches/fixes
7. Tweaks/high priority overwrite mods.
It doesn't have to be 100% accurate, as long as you sort the TC and overhaul mods before their patches it should work just fine.
Like for example I use CA Eagle Rising with the Europe Map addons and it sorts like this.

I managed to get it working, a few pointers to help you in the right direction:
- Make sure to unblock all .dll's in the /bin folders of every mod. This is tedious work, but you can possibly do this with a feature in your mod loader or otherwise: [Select the file -> Alt + Enter -> tab 3x -> space -> enter] to speed up this process. Saved me a lot of clicking.
- Make sure to have all prerequisite mods installed. My mods (all required for ROT) and load order are:

Also, try to run the game through its regular launcher (and check the load order here). That worked for me.
BTW, the first time the game starts with ROT active, the loading screen will be showing for quite some time (took 5-10 mins for me, but can take up to 30 mins according to the modder). This is normal.
