What do you mean by "fixing"? Are you saying that the perks don't work, or you just don't like what they do?
I disagree with your assessment of the perk system, but that's a matter of opinion, and that's one of the reason mods are optional, not everyone likes the same thing. If one comes out that makes a better system, I'll definitely look into it.

I'd say its pretty much complete and each skill tree is functional as is.
"Kaoses Tweaks" can give you a lot of little knobs to dial and tune different things, better/different than many of the perks, but it doesnt replace the perks that are already there.
No mention of perks on the description[www.nexusmods.com], but I guess I'll check it out if nothing better comes up.
Because? What perks is placeholders and doesn't work as intended?
That said, I do understand the "placeholder" argument, as I get it's not meant literally. Some of the perk choices are really... mediocre at best, making the choice a bit less engaging. Basically, sometimes it's like "Hmm, let me see which choice I am the least totally uninterested in?"
A bit in the same boat, what I also lack is NPC perks. A lot of the choices only affect the player, also with skills most players have companions focusing on, making them also a bit of a "meh, I don't really care" choice at best.
Some really gamey choices as well. The steward ones giving your troops experience for discarded armor and weapons is an example of that, in my opinion. "Hey, let's give that veteran soldier a bunch of tattered rags and a headcloth and that's the last thing he needed to turn into a legionaire".
But again, I'm okay with the perks. That's just it, though, okay.
You have perks that are are only useful for certain roles (party leader, governor etc) or are only useful to the player or only useful to NPCS. Yet you have to choose these useless perks that have no benefit to you or your clan members as they are the only ones to choose. Then you have some perks that are always superior than the other choice no matter what.
Don't get me started on the balance. You have some of the best perks available within the first few levels of some skills. Yet some of the higher level perks are not even worth it. Take scout for example. The first three perks all increase map speed, yet the 250 perk slightly increases simulation damage in very specific cirumstances. Useless.
