I too am thinking which to pick. But this will purely decide on your role-play wishes. If you want to larp as an Imperial/Roman or a Barbarian.
The anti-imperial quest giver talks about how the culture of the empire eroded his own, even without truly conquering his people. He thinks the empire is ancient and decadent, prone to civil conflicts, and should be destroyed outright.
The pro-imperial quest giver points out that the empire has done much for calradia, and that the worst of the empire's sins are in its past. The empire should be preserved and strengthened so that a worse fate is not loosed on the world in the squabble for power that would follow its decline.
The thing is, from Warband, we know the latter is right. The empire's fall leads to three centuries of ceaseless warfare between the major powers in Calradia, with none of them being able to overpower the others and truly unite the continent. So as a player, stepping in to help at least one faction triumph over all others is the only way to avoid a lengthy period of conflict.
Also, as of now (unless it's much further in and I haven't seen it yet) there is really no difference. It's personal preference on which side you want to be on. Maybe later there will be consequences for restoring or destroying the Empire, but as of now there are none.
