LaCroix says that the ship can't become a massacre regardless of what you do in the warehouse because he's pointing out that you can't kill a ship full of cops like you can a warehouse full of thugs and sabbat.
The ship mission rewards extra XP if you don't get detected, plus, some bonus favor from LaCroix if you're into that sort of thing. He gives you nice cash later if you're nice to him and have a high persuasion stat though, plus, the appartment, so it pays off not to make him mad.
Don't get too chummy with him thoguh. ;)

It is possible to not need to fight anyone with this route even now as i did basicly the same route, though the train car door that gets blown up at the end is does NOT open so you need to lockpick it before you plant the bomb from the other side. (It is also faster way than what is shown in the video).
If anyone knows a clip where LaCroix's dialogue changes i'd like to see it as i didn't know even way back when i first played this game that the dialogue could change.
None at all, which made this switch of priorities easy :).
Ah alright then, thanks for the information! :)
