I'd recommend you to run this one on Linux or the Steam Deck, the GoG may be more compatible with your Windows PC, but some problems still persist. The compatibility layer of the GoG version will mess with your opened windows and other stuff.

I only have the Steam version but from the information I gathered both are exactly the same in terms of quality. The GOG version does not run better or worse on modern systems. I have Windows 10 and the game runs perfectly for me. There is an issue with the CG cutscenes being black on both the Steam and GOG versions, but as far as I experienced, that problem only happens on AMD cards. There is supposed to be a launch window for the game where you can set the resolution, but it doesn't show up for the Steam version (not sure about the GOG version), and it will immediately launches the game instead. No matter what your monitors minimum resolution is, it will use 640x480.

Luckily there is a very simple solution to fix the resolution. Right click on the game in the Steam launcher, go to properties, and in General, under the Launch Option you need to type this in: resx=1920 -resy=1080
Or whatever resolution you want and your monitor can handle of course.
