Bodhi or Shadow Thieves? [SPOILERS]
I'm up to the point in the main quest where I either need to go side with Bodhi or the Shadow Thieves, but I can't decide.

What are the benefits of one over the other?

I know you can get Boots of Speed from killing Renal Bloodscalp, and I know you end up killing Bodhi anyway.

What are others thoughts on this matter?

Siding with the shadow thieves yields a more interesting battle and more xp. Besides: you have at least two more chances to get boots of speed.

Personally I would go Shadow Thieves. Aside from roleplaying reasons, you might need their help in the sixth chapter, especially if you are playing an evil character.

Well, I feebleminded everybody in the room with Renal Bloodscalp bar 2 shadow thieves who stand next to him. If you attack a feebleminded npc they do not go hostile however, so I was able to fireball them which killed them instantly and left the room non-hostile.

I then killed everybody else normally and got Renal's boots of speed, so win-win for me.

I think I'll take your advice and side with the shadow thieves after all. I got what I wanted. :)
Siding with Bodhi gets you nothing, basically, in the end. If you don't mind spoilers, read on:

WITH BODHI: You side with her, you do a lot of errands that can ruin your rep. She takes you to the island where the Asylum is to get Imoen. There, she and her gang attack you and thus you have killed the shadow thieves and have no vampire friends and thus have no allies.

WITH SHADOW THIEVES: You side with Renal, he sends you on a crap ton of annoying errands. Once done, you have an ally throughout the city. They send you to a friend of his who has a boat. This friend takes you to the island. You still get attacked by the vampires but you still have an ally.

I basically always choose the Shadow Thieves.

Shadow Thieves because Amulet of Power, 'nuff said.

The only reason to pick Bodhi is to see something different. Its a poor choice even on an 'evil' playthrough. At least with the original game. I'm unsure if one of the new companions changes things meaningfully. But unlikely.

Not worth siding with Bodhi, though it's just a case of the lesser of two evils. Both groups are non-good, shadow thieves are neutral at best.

Both are organizations are obviously pretty sketchy and you could make an argument for siding with either (from a roleplaying standpoint at least). There was an interesting thread in the official forums about this topic a few months back that people here may want to check out.

I mean, it's two sets of bad guys. But if you're metagaming one is responsible for all the trouble you're dealing with in the first place, so don't pick them. If you're not metagaming, you know they're ♥♥♥♥♥♥♥ vampires. So don't pick them.
