That shouldn't be possible.
Been a fair few years since my last BGII run, but I remember this happening with the "random spawns" a lot in BG1, and BG2 also.
As for the permanent spawns of enemies, I'm not getting this bug at all. I've just (embarassingly) been taken out twice fighting the rakasha and kobolds in the sewers under the temple district, and each reload the enemies were there correctly.
So unless OP is discussing permanent mobs like those, then it's no bug. since the random spawn enemies were and still are, just random spawns who may or may not turn up as you traverse an area, and may or may not when you revisit it.
There's no way he got despawned. I find this bug annoying too, but first of all it only affects "filler" enemies. Not enemies that are actually hand placed there. Secondly he is actually friendly at first. You probably just missed him, like I actually did myself. Check this map where to find him.
