Watcher's Keep and your Stronghold/Copper Cornet...
Got to the third level of Watcher's Keep only to realise it's content from the expansion which explains all the weapon and armour upgrades i've found that can only be upgraded in Throne of Bhaal. I don't plan on going much further in due to the fact there's a lot in there I simply can't do until I reach the expansion but I was wondering whether or not your Stronghold carries over into Throne of Bhaal and if the items you've placed in boxes in the game world stay there when you start the expansion.

I usually keep all my stuff in my stronghold seeing as you get a bunch of weapons that are bound to be useful at certain parts in the game so will all this stuff carry over if I leave it in my keep and start Throne of Bhaal?

No. Watcher's Keep is the ONLY spot that's common to both games.

You should try the fourth level of the Keep. There's a machine there that can make a new man out of you, literally. And hang on to all those senseless notes you keep finding (square blue round makes big muscles).

Uhh... I actually need those crappy notes? There's so many of them... or can I just choose an option and not have the actual notes on my person?

So I really need to keep specific items with me on my character when I start Throne of Bhaal?

Well, if you have the option to save the note, I suppose you can do that. I just toss them all in the scroll carrier. You get one early in the game in the promenade from the mage selling scrolls. The notes keep you from making fatal mistakes while "making a new man out of yourself."

I THINK the flail of ages will transfer, but I wouldn't count on it. Just toss what you don't want to lose in your bag of holding.

Ah, so Bag of Holding is basically a mechanic to transfer items from the base game into Baldur's Gate 2. Alright, that's okay then. I'll just throw in the flail and a few other things I guess. Haven't gotten it yet but i'm sure i'll get the bag in a later chapter. On chapter 4 at the moment.

It's in Spellhold.

No. It's a container for holding lots of items in a single inventory slot.

I THINK the flail of ages will transfer, but I wouldn't count on it.

Everything you have on all of your party members will transfer from SoA to ToB. Anything NOT on your characters will only transfer if it's inside a container in Watcher's Keep, because that is the only area common to both halves of the game.

Technically, anything you leave at your Stronghold or in the Copper Coronet will still be there, but you can't go to those places, so effectively they're gone forever. There really isn't much you should be needing to stash there anyway.

Nothing won't transfer, but a lot of things there will be no need to transfer - keys and plot related notes and messages and such. Since all of the areas and quests that those things work on cease being available, there's no reason to hold onto them.

For everything you get in Watcher's Keep, just stash it...in Watcher's Keep. There's a cabinet right at the entrance of the top floor that works great for keeping all of the progression related items as well as the item upgrade bits and pieces that you need Cespenar for. Dump everything in that cabinet, and then you can come back to it as soon as Watcher's Keep becomes available after starting ToB.

I'll just throw in the flail and a few other things I guess. Haven't gotten it yet but i'm sure i'll get the bag in a later chapter. On chapter 4 at the moment.

The Bag of Holding is available shortly into Chapter 5, after certain significant plot events occur.

You should really be finding someone to USE that flail, to be honest, because it's probably the most powerful weapon in the entire game. Element damage that goes through stoneskin for disrupting mages, acid and fire for killing trolls, blunt damage for clay golems, and the slow effect works on damned near everything which makes it one of the best defensive tools available.

Just don't upgrade it to +5...the Freedom Of Movement it gains is actually a huge problem, since it makes you immune to haste and improved haste.
