I had to do it with Near Infinity in the end (had to update to the last version first!), but googling a bit around found a thread on Beamdog forums that explained how to do it.
Basically had to find a previous save where Khalid was still unchanged and open it and also open the save to edit, and go to Khalid party member slot, edit CRE and scroll down to the Sounds section and copy each and every single one of them by hand from the first one that had the correct definition to the second one that was the incorrect entry.
Thankfully Near Infinity has a "Copy Value" then "Replace Value" function for that, so it wasn't that hard to do as it sounds.
I did it on a new copy of the last save game just in case, and after I went through them all and let NI save the changes, I loaded the edited save into the game and checked and indeed Khalid's soundset is back.
So, thanks for the inspiration! It wouldn't have occurred to me to check on Near Infinity otherwise.
EDIT: Just for reference, here's the thread that gave me the procedure to edit sound entries -> https://forums.beamdog.com/discussion/69634/editing-cre-and-re-assigning-sound-in-eekeeper-and-nearinfinity
