how to place the pre made highway intersections on tom of existing highway?

No, stop being lazy and just bulldoze is and reconnect, it's easy

but it becomes not straight at the joints. Sinse there is no way to position the intersection just right.

Like cliffo said, bulldoze and reconnect... if you want it perfect build your own. Pre made ones work, but they wont be perfect all the time. Each part of the highway is dynamic, the surface leves change so the pre made ones wont fit everywhere, you have to get creative, that is what it's all about.
