BUT you could try (to avoid any restart..) READ CAREFULLY...
CREATE A TOTALLY SEPARATE water plubings... this one WILL NOT reach your city... If you do reach your city, you'll have sick peoples.
Soak up your poo water with water pumps WHERE water is polluted, and on that plumbing loop, drop those asstes of water treatement plants... MAYBE (I say maybe as I never tried it) if you drop enough water pumps, you will create that current to drain that poo, and end up with clean water instead...

So, yes, you can drain poos from river where there is no flow, as water sucking actually makes a slow flow towards water pump, and poos actually can be pumped by water pump.
just remember to pump into isolated drainage or eco-friendly treatment plants, and no connection to city watar pipes.
I hope you could save your savefile with this info.
