I believe once you've enabled a mod, then saved the cities' progress, it's game over man, game over for achievements for that save! Any future saves based on it, are alien fodder as well. You need to start from scratch!
I've noticed when I load my game saves, it tells me if I can earn achievements with it. Perhaps start a new game, save it and see if it's fine when you load it. If so, there's your answer.
Any game saved with an active mod will disable achievements for that save. Why? Because, at the time of the save, the mod was active and that presence was saved, so it won't matter that you later attempt to load the save without any mods active. It's after the fact.
No worries though, just go for the achievements on a new city and just remember to deactivate your mods before saving.
Most of the achievements are easiest to do on a new build in any case.

just use logic if it says it deactivates achievements that u activate mods why on earth would they reactivate them if you remopvbe those mods again ?

And it would make perfect sense to re-activate something that's only restricted under certain circumstances. It makes less sense that the achievements don't re-activate.
The achievements are meant to be earned by completing them without the aid of any mods. They rely on your skill alone. In fact, the tasks are pretty much tutorial exercises that show you how to deal with certain situations or teach you how to do things. For this reason alone, it makes them worth doing if you are learning to play the game.
And of course, if you cheated by using a mod to help you complete the task, where's the achievement in that? You learn nothing either.
So... the moment you use a mod and save the game while it is active, you immediately make that save ineligible for achievements - forever, final, no re-activation.
There is no way without cheating (the Mod Enabler Mod) to make that save eligible again.
The logic Mokum mentions above is flawed. If you save a game that is already ineligible, without a mod active, the save remains ineligible. It does not make it eligible again, so no voila's I'm afraid.
Once again, I stress, it's no biggie. Build a new city to be played strictly in vanilla, hell, build lots of them. Use these to get your achievements.
Then build another city with as many mods as you wish to create whatever you like with the aid of mods. Just not for the purpose of getting the achievements.
