Maybe try right clicking on the line to make it disappear?
So, first there's your water pump location... This is a disaster waiting to happen. There are a number of polluters that will eventually contaminate these water pumps. This will kill your city.

So, I relocated them to a much safer spot - don't ask me how I did it ;)
I also moved your sewage outlets to the farthest downstream point.

I also tidied up all of your unnecessary power lines that ran around your city and linked the parts of the city together with a simple little bridged power line across the highway. I also plopped a few necessary fire stations as there were several parts of your city with no coverage.

I noticed this... I did nothing to correct this, but I should warn you that this does not look good. Generally you have far too much commercial for a such a small city as this. This district in particular is going to be a problem.
Service access to the residential cul de sac is going to be poor.
Commercial is a noise polluter and you have it surrounding your residential. You are going to have a lot of very sick Cims here. Try to keep a safe distance outside of the noise radius for your residential zones. I'll leave this for you to sort out ;)

Now onto your train issue...
First I disconnected the intercity track here

and here... I also removed the section of intercity track that linked the two outside connections.

This ensures that the only trains running on your innercity line between your two passenger stations are your trains. If you want an intercity passenger station, then build one and connect it to either of the intercity tracks but don't allow it access to both outside connections as this may cause train congestion due to overspawning. Link the intercity terminal with your innercity station by road, not by rail.
Here's your new innercity trainline. I built it so that the track remains completely within your tileable area. I believe that's part of what caused your problem. Your original line ran outside of your city area, so it made the line inaccessible for deletion. In any case I removed the ghostline and this new one willl be fine.

How did you get rid of the ghost train line? so i can fix it in my own save :)
Once you've done that, delete your existing stations. You'll then get the disconnected line icons, which normally would only require a right click to remove. But this is a ghost train so you have to take more extreme measures lol
Use this mod and set it to nodes/network in order to delete the icons. Handle with care. The ghost line will then be exorcised ;)

Thanks for fixing it. Now i just hope they will fix that ghost line bug because it's very frustraing.
grapplehooker is always helpful on this game when players have problems. If you didn't need any help with the sewage pipes, you should have said so.
He only fixed them because he thought they were in the wrong place and I would have moved them too. Thank yourself lucky that there's some kind people out there who actually care about you and the problem you were having.
Your power lines for example were crying out to be tidied up and I see no justification for this mess ;)

You can use my fixed version to just view the small changes I made and then duplicate what I did yourself in your own old save. I have no problem with that.
If you do wish to use my fixed version though and keep some of the changes but repair what I did to the plumbing or the rail tracks, then you'll need this mod to move the water pumps back to their original location, as I placed them well outside of your purchased tile area.

Just remember to avoid creating a line that uses track that goes beyond your purchased tile area. Also always delete a line first before bulldozing track and/or stations it uses.
