Bigger homes being built on 1x1 res plot? What am I missing?
I'm not sure if this is part of the design or not. I zoned two rows of 1x1 residential, with one row of empty space in between. The goal is to have rows of tiny houses, since the zones don't touch back to back, homes can be at most 1 tile deep.

This is not how it turned out tho. I notice homes tend to take over the empty plot in the back, turning into 1x2 or somethings even huge 2x3 homes. Should I have left more space in between the rows?

if you want them to grow as 1x1 and adjacent to each other, then to avoid any 2x1's growing, you'll either have to space each on out by one zone cell or simply do them one at a time. Wait until it has grown and then zone the next.
Don't grow too fond of them though as plots that small will lower land value and anything affected by land value will complain about the eyesore, so think about placement in relation to other buildings and keep them to a minimum ;)

I did leave empty space in between tho. Like the below where X represents unzoned land:

YYYYYYY
XXXXXXX
YYYYYYY

Often this is what I end up with:

YYYYYYY
YYXYXXX
YYYYYYY

The house would sometimes grow over unzoned space. I understand the zones can merge and grow 2x1 homes, but 1x2 or even 2x2 or 2x3 shouldn't be possible because the zones don't touch each other in the back.

Maybe some mod is causing this? I'm using Network Extensions, and these homes are zoned off the zonable pedestrian walkway.

I too would believe the zonable pathways to be the issue. Though I do use and trust NetworkExtensions the zoneable pathways have always had issues for me. You can shut them off in the options.

Out of curiosity, since it has been a long time since I tried zoning any 1x1's, I thought I'd test them out on regular roads.

and this is what spawned there...

as you can see, the 1x1's grew naturally as they should. on the lower side of the road, the long vertical 4x1 spawned a 2x1, so too the 3x1 and the 2x1, while the horizontal 3x1 plot grew a 2x1 and a 1x1 beside it, leaving the horizntal 4x1 which grew two 2x1's
So, no problems there.

You are correct though if you have two roads close to each other like 3-4 zone squares apart then I too have seen and stopped the game from zoning squares that I wanted to remain blank. I needed to watch until all upgrades to the lot were done with then I knew it would stop the behaviour.
This behaviour also happens at corners and never to the lot upgrading it's always to lots around or across the way. It might be the game get confused a bit with small lot structuring. I do a great many 1x( ) neighbourhoods. if you wish to see I can post examples of these neighbourhoods.
I too have seen houses bigger than the zoned lot they sit on.
