For what it's worth I Also build metro on a 120u grid to cover a 25 tile map and connect every station to an underground pedestrian walkway system. Citizens can always get to within half a block from their destination while remaining protected from weather and traffic. That puts everyone and every point of interest in the city within easy walking distance of one or more stations. No need for anyone but service and industry to drive.
It's all free for citizens to use and paid for threw industrial exports.
Same rules apply for all tunnel networks; You can not stop a tube directly below a road It will want to attach to it instead but if you go past just a bit it will allow that (like perrisian63 suggests). Placing nodes directly above or below each other causes a "bug" where the agents hop between nodes of different networks. For example if you place a pedestrian path under a road that's fine, but if you create it so a path node is directly below the road node the pedestrians will pop up through the road from the submerged path. As for travelling along side of a road with a tunnel you can certainly do that but again there are node issues that will stop certain constructions from happening.

In either case all you need do is be just a little bit careful where and how you place the stations. Over a hundred maps with out the first sign of not being able to connect tunnels or pathways due to node placement. I'm not saying that it can't happen or even that it won't happen. Only that knowing about the nodes and not putting connections directly in line with a road, a player really should be able to figure out how to easily keep it from being an issue.
Haven't ever tested it with metro but i know that you can cross a road at ground level with a train by building track to the center of the road and then continuing on. Which by the way at least used to install lights and drop arms at the crossing as a means of traffic control. :)

You could build it just off to the side so as to be beside the road. The vanilla below grade station is designed to have the tube along side of the road below grade. So as most workshop assets.
You can follow beside a road but can't trace its route directly below it.

First, you need to decide how you want to get the metro station's tunnel segment into the middle of the road - you can put the metro station into the middle of a roundabout, you can put it in the middle of a dual carriageway if you built it with a two-cell median, or you can get the station to back onto the road that you want the tunnels to run under by building the metro station along a (temporary) road paralleling the permanent road just far enough away to fit the metro station into the gap (about two cells, though if you're on a curve you may have to fiddle with the spacing a bit). Note that you will need to have a road within ~1 cell of the centerpoint of what the game considers to be the front of the metro station in order to prevent it from complaining about a lack of road access, so if you're putting the metro station into a roundabout then you should keep the roundabout relatively small while if you're backing the metro station onto a street by building it against a temporary parallel road you'll need to place the metro station at an intersection.
Second, build the tunnels. If you can draw the tunnels directly from one station to the next, you can build them without any further disruption to your city. If you cannot build the tunnels directly from one station to the next, however, you may have to remove road segments over the points where your tunnel segments need to end, draw in the tunnels, and then put the road segments back into position.
