Holy Water Bomb...

i need the Chalice to complete the crafting of the bomb
following a guide on the net the Chalice does NOT appear for me where it should be
seems like a glitch?
does the Chalice appear anywhere else?
will this stop me from finishing the game?

There are a couple Chalices, one in the room up the the left stairs in the Cathedral and another in the Bunker in the piano/organ room. Those are the two I remember off the top of my head, there may be a third.

I believe the priest hands you a chalice at the church fountain at one point, IIRC

for the other one...i get into the bunker in (Andrea's house) but cant open the chest
i guess i need to find a key to open it?
also i notice there is a mouse in the wall in the room with the dining table
in the wall i think i see a Chalice...how do i get into the wall?

I think you're to the point that you need to consult with a good guide, I don't know which one you are using, but I know which one you are not. The one below has all items listed, where to find them, and documented screenshots with how to get in the different walls.

I just happen to have one.

The bunker has nothing to do with Andrea's house - it's the one you access via either the caves at the farm fields, the trapdoor in the nun's room, or the hidden shrine in the woods behind the mansion. Once you enter the bunker, one of the rooms has an organ (which you see Duncan play when you first reach it), there's a chalice in that room.

The mouse in the wall at Andrea's is triggered via a boxed snake, but I think that's a key, not a chalice, IIRC?

Finally found a Chalice

was in the bathroom in the Cathedral after the priest opens the bathroom

I made the two holy water bombs need for the quest and they disappeared from my inventory. Now I'm stuck with father Brian asking me for two bombs I don't have. Looks like I'm going to have to start the game all over again.
