Long answer: when you start Re-Mind and overwrite your main game save, you create a "hybrid" save, where you can switch back and forth (main game/dlc) by loading the game at the title screen with a different button (square/x). However, be mindful of one thing: you can only restart Re-Mind by having a file from the main game, this hybrid file won't let you keep restarting Re-Mind. I say this because Re-Mind can be "cleared", meaning you can't go back to it after a certain point. There are also missable chests in Re-Mind (they don't have unique items, though).
So all in all, keep separate saves. Don't overwrite your main game save with the DLC's.
