Camera for example, you go from having total vision of the entire field to having the restricted viewpoint of KH1 where you can very easily be attacked from off-screen without warning. Larger battle arenas in general make it harder to chase down friend cards (including the all-important Mickey card), and the Moogle points were made more annoying to farm for your deck's improvement.
There are only three things worthwhile in the 3D version: improved boss fights, additional enemy and room cards in the late-game, and stronger Sleights. While these might be good, they don't counterbalance what you're losing from the GBA version.
