S3 is set after the war. But this time you work for a group independent of the Allies and (now defeated) Axis powers, trying to defeat a group called Hammer. This time there is a funds element (in S2 everything was free), so you have to pay to hire squad members, to have wounded members treated, and to buy weapons. Weapons also deteriorate, so you have to repair them or pay to have them repaired. And you have to pay compensation if civilians are killed.
AI seems to have been improved in S3, hits to players can now knock them back, loot-collection at the end of missions is far easier, wide-screen resolutions are supported, there are some new map-types, and bigger and more complex missions. S3 is really a great game if you got to the end of S2 and want more of the same, only bigger and more complex. (And all the old console-cheats still work.) :)
{edit}..After playing some more: The story is much stronger in S3 - quite a few twists, so I'm not always sure who my enemy really is. Some missions have your squad seriously ambushed, making you think hard just to survive. There are some cool new weapons too, including ones that came shortly after the war, such as the infamous AK-47.
