2) yes. By plotting a course your Pibot will align to the system that is next on the plottes course. By selecting an enemy as target (keep space bar pressed and click enemy name in the upper right corner) your pibot will fly you into combat range to your target of choice.
4) that is a weird thing but it can be fixed with proper bot settings afaik.
5) You give your captain orders via the Z button. You can also add custom ones and attach them to bot behavior. It wil require you to program your bots a bit, which is fun. The captain's chair makes you see the system numbers if you click space so you see if the ship is aligned. But nothing else.
Eg. I click on fly bot and get menu with orders to choose as: 1) fly here 2) hyperjump to ... 3) stay in place etc.
There is some place with ready orders / programs to download and use in game?
Don't be intimidated though. It takes 3 minutes to set up the commands (and corresponding bot behavior) of pibot only aligning when getting the custom command "Align ship" and engineer to only jump when you give the custom order "jump!" or whatever the words of your choice are.
There actually is a place where you can download preset AI profiles and ask people for more lengthy advice on how to tweak your bots.
