Some bosses do respawn, but I'm not sure at what circumstances (Game load? After a 100 jumps?).
Get negative reputation with them - (dunno at this moment, used to be "yes").
Stop or reverse the infection - no.
Oh, and in infected systems your shields won't regenerate because of the infection, that's normal.
I don't remember situation like this, but since Keeper Beam has highest DPS but relatively low burst damage, you could using nukes, viruses or try reobtaining the C. U. Long Range main cannon (lower DPS, highest main cannon burst).
Oh, wait, you said regenerated. Ships don't usually regenerate hulls, you probably mean shields. Electrical turrets (from the $ shops) rip through shields like they were wet tissues. Also, IIRC one of the turret types damages systems (not hull!) directly - if you manage to hit destroy science, they should stop regenerating shields.
