do ships respawn?
Do ships come back, we are FAR in the game and now we dont ecoounter ships randomly as much, like barely any so do they ever respawn?

sectors do repopulate.

If you want ships to fight, pop a distress beacon :D

Also, most encounters are just random. You can go through systems A, B, C, not seeing anyone, then go through them again and have Deathseekers and Drones in all three.

Some bosses do respawn, but I'm not sure at what circumstances (Game load? After a 100 jumps?).

Kill - yes.
Get negative reputation with them - (dunno at this moment, used to be "yes").
Stop or reverse the infection - no.

well i suppose i should ask how instead, we have even tried firing a core at them and it failed

Don't know what you encountered, but for me usually shooting at them with one of the upgrades of main cannon worked. Shoot, hit, don't die, repeat.

Oh, and in infected systems your shields won't regenerate because of the infection, that's normal.

i tried using all of our weaponry plus the keeper beam but it did nothing they regenerated faster then we could damage, whats their normal hell level i might just have really hard ones, for me the average level is 5

Hull level is only indirectly responsible for negating damage. It's best to operate on actual numbers (damage taken [by shields and/or hull] = damage of the source - "armour" stat of hull, if I recall correctly).

I don't remember situation like this, but since Keeper Beam has highest DPS but relatively low burst damage, you could using nukes, viruses or try reobtaining the C. U. Long Range main cannon (lower DPS, highest main cannon burst).

Oh, wait, you said regenerated. Ships don't usually regenerate hulls, you probably mean shields. Electrical turrets (from the $ shops) rip through shields like they were wet tissues. Also, IIRC one of the turret types damages systems (not hull!) directly - if you manage to hit destroy science, they should stop regenerating shields.

no the infected are healing, infected ships cant use shields in the first place.Im not sure if its the hull of them or its just the ship though.

I must have mis-remembered then, sorry. I just never had this particular problem with them. Will take a note when fighting them again :).
