The proper solution would be to make separate configuration files for portable and non-portable preferences. But this is how it works now.
Eldritch's cloud saves are different for each OS. If your PC is running Windows and your Steam Deck is using the native Linux build, that would explain saves not syncing. You might be able to switch Steam Deck to emulating the Windows build, and that might sync the cloud saves.
Edit: I think I misspoke. I'm reviewing the Steam Cloud setup now and I'm wondering if I didn't update the settings correctly when I moved save files in the big build 400 update. In any case, I wouldn't expect Windows and Steam Deck cloud saves to be compatible, though.
