No one "forgot 06", you are correct about that, but don't equate that to that being a good game with good writing (hell, if SEGA goes forward with remaking that game, expect that to get a rewrite too with help of the lore team, because that story is also pretty terrible)
Because no one at the time of Color's initial release really complained about it, as it was a more "Classic" Sonic story, which was what everyone was telling SEGA they wanted after Unleahsed (it is only in recent years did everyone kind of flip on that stance and now assumes Colors caused the death of the franchise and Unleashed was actually the good game)

colors wasn't worked on by sega at the time because it was made around the time they had all hands on deck with frontiers. it's part of the reason colors ultimate sucks and why i don't own it.
also colors would need a much bigger reworked then generations dialogue would. and sega until the new ceo took over this year. Sega was extremely shy of any risks at all. Not to mention that reworking colors would be more work then changing the dialogue for generations.
in order for colors to get a story rework they would have to literally add the DS version of the story as that was confirmed to be the canon story not the wii edition(ioh no different editions! censorship!/s)
thats also why wisp mother is in sonic team racing. and referenced in idw.
despite never being in the wii version.
i am all for sega going back and remaking colors from the ground up to include the DS story mode, but sega probably doesn't want to commit that much resources to a remaster.
that's why they are called remasters and not remakes after all.
The story was one of the most ambitious in the entire franchise, but had its issues that could've been ironed out with a few redrafts to the original script, especially considering that I could see the kind of story they tried to tell. Generations, by comparison, had no story and any character dialogue was mostly just exposition dumps that added nothing to the context of the situation.
Gameplay wise, we now have P-06 that showcases the potential that game could've had.
The original game is acknowledged as part of the franchise's history to this day, but not for the right reasons. I too wished we never got the long loading times, the cast of characters that were terrible to play as or the abysmal programming we got in the final product.
That was before Frontiers released and SEGA realised fans liked having interesting lore and characters like we saw from that game. Most fans, myself included, did not like the story in the original game and while it was disappointing to not see any improvements in that regard, we never thought about that as it was just an expectation we had for remastered games. It's a shame, too, as the DS version was the much better version of the story and not being closer to that (or even including the DS version as a bonus) was a missed opportunity.
The real issues, however, stem from everything else, like the downgraded graphics and lack of actual gameplay improvements (e.g. side stepping being tied to the analog stick instead of the bumpers like the other boost games) as well as actual downgrades like only having one save file as opposed to 6 in the Wii game.

Flynn also had zero power. back before the lore team he works for sega as a contract writer for a offical comic book not the other-way around. Flynn has to run things passed the higher ups. hes also not the only comic book writer for IDW. Contract writing means Sega is in charge. a writer in contract writing has basically no power outside making suggestions. they can walk away if they don't want to do it, but they cannot refuse or do anything the contractor doesn't approve.

hes also not the only member of the lore team. hes only the more vocal member, you only hear about Flynn the most because hes the most well known due to his Archie writing.
evan stanley is also a member of the lore team and writer for idw. a long with dozens of others.
