A way of thinking about it is that there's a Solaris timeline that has all of the games up until 06 aside from Rivals and Rush (The Blaze in 06 isn't the same as the one from the Rush series since 06 Blaze dies but Rush Blaze is still alive and well and recognizes Sonic in Rush Adventure which takes place later), and then Rivals takes its place after the change in history due to Solaris being erased from the entire timeline (Rivals is the game that the mainline Silver comes from, similar to mainline Blaze being from Rush and Rush Adventure), and nobody remembers 06 since it never happened for them. Only the Time Eater seems to be able to even access that original timeline using its power.
It would also be weird to have Shadow's character development going in a wholesome direction in this game considering his canon appearances in Forces and the IDW comics taking place well after Generations. If anything, I'd expect his new story stuff in this version of Generations to be an explanation as to how he turned into the diehard edgelord that we see appearing further down into the timeline, since before Generations and after Shadow 05 Shadow actually does appear in several games aside from 06 and generally seemed to be turning into a better person even without his development from 06.
Although 06 Shadow is a different character from mainline Shadow, I suppose considering the Time Eater still has access to that timeline it's not impossible that Shadow could view events from that version of history in this game, and it could even be a way for Mephiles to leak into the mainline history by slipping in during all the time travel shenanigans. However, these events would technically be something new for this version of Shadow and he could come to very different conclusions regarding them than the version of him who experienced them originally did.
