Dark Skills

Can anyone explain what dark skills I should start with?

A couple of the first nodes are Natural Proficiency, and I have no idea what that even is!?

I don't want to pick something useless and gimp myself unless its easy to refund?

Natural Proficiency gives a skill point to spend in the talent tree. If this is your first run and you only got 1 dark point, I'd probably just pick the 30%CDR on consumables. Dark Skills can't be refunded, but they are reset when you complete a run and start a new one.
