edit: reinstalling the game on my desktop made steam realize the game wasn't synced properly and let me update it so there's that at least
I tried other games and the cloud saves haven't been an issue at all. Guessing it's SC specific issue.

I have tried re-enabling cloud saves, trying to switch from beta back to stable steam deck build...none of the usual fixes have done anything.
Now, I've tried really hard just to find my steam deck save files but I cannot for the life of me figure out where they are stored; if I could, I would just transfer that file back to my pc and just stick with my pc (and use remote streaming to play on deck if need be).
None of the folder locations I've read online seem to have my save files! It is baffling!
Hope this works!
Reinstalling has been the only sure way to sync the saves for me as well.
