There is also a thread here on Steam with tactics for Nightmare bosses:
https://steamcommunity.com/app/251290/discussions/0/485622866438759464/
Feel free to look for information there and ask your questions.
As explained in that nightmare thread, SC prologue is probably the biggest hurdle. Once you're through that, it's a lot more manageable.
Grinding to make and then spamming cookies (the attack food) will go a long way towards beating the last boss, as well as any other fights you might struggle with.

The hardest part about SC nightmare is the prologue and the samba penguin quest with Jimmy, other than that its actually pretty easy.
For prologue I would recommend getting both Estelle and Analace max quart set up (you don't need to level up their slots but just put on quartz to them) , it does require a bit of grinding yes but makes things really easy. You don't need to do it but if you have the time why not. Other than that though , it is all about strategy here. You need to know your stuff , like how the boss behaves during certain situations. For example the second Jeager always does the art cancel thing when someone is casting it , so you should bait it. The fight with Kurt he always uses his shadow spear craft when you are far away from him which is dangerous.
That being said once you start chapter one it is all about getting prepared. First off , choose Agate as your partner. He is better for early game. His crafts are SUPER useful , especially the one that delays.
Secondly , start fishing. You can fish gigangora in chapter 1 and that fish can give you tiger hearts and crimson eye. My recommandation would be to catch a lot of the fish that gigangora likes at the light house and then go to the village and save before starting to catch him. You can get multiples of tiger hearts pretty easily and if you are lucky crimson eye.Note that you need to get the fishing pole from the casino. You can check what fish loves what bait in the wikia (you can also see where to catch them) You can also get emergency puppets from the fish too WHICH IS NEEDED for Gilbert! Make sure to have at least 2. Infact while yes it is half way in the game , I might as well say it now. Make sure to have Estelle being able to cast deatch scream before finishing the raid on the Ouroboros base. You want death scream.
Thirdly , enemies. Certain enemies have second tier quartz. Ep 2 , Evade 2 etc etc... You can also kill a certain enemy in the area that leads to the Jenis Royal Academy, to get theLaundry Pole + which is a FANTASTIC weapon for Estelle. The enemy in question belongs to a certain formation so just try the monsters in that area and find it.
Finally , the casino. You can save whenever so just save and start gambling. I recommend poker, you can get an insane amount of coins from that. (unlike in the crossbell games where you can get 1000 at max from a game UGH)
Obviously you would need to do the quests too sooo yeah but I assume you know how to do the quests to get max BP and all. If you have any trouble with any quests just ask.
Every fight in this game is possible just to make sure. It is ALL ABOUT PREPERATION. Use an enemies weakness against it, or have equipement to null their status effs.
If you need additional help you can also visit Raz's nightmare tips thingy. Or just ask a question. I would love to help out with trails in the sky games , I love these.
EDIT
One final bit of advice that I can give is that , you should prioritize speed. It is the most important stat in the game. There is a certain set of equipement called the cat equipement. They have ??? in one of their stats. I would recommend getting 4 of each part. You don't need them infact I only give them to my earthwall/support roles but who knows , having 4 might be helpful.
Another Edit=
Sorry, I just get more and more tips in my head the more I write.
Food items. Omg , the food weapons are SOOOOO good!!! Cooking is one of your best weapons :D. Especially against Gilbert since it can inflict status elements.
My experience, as a person playing through both games blind for the first time (and who also had a ton of trouble in FC with Fango / Bronco but no real trouble with the rest of the game on Nightmare), and not caring about 'perfect BP' or any other completion stats, but nevertheless wanting to be forced into some genuine strategy in most fights:
Nightmare worked well in FC but in SC it seemed best to drop down to Hard. Think it would have taken at least 5-10 hours to beat the Prologue in SC on Nightmare, and most of that would not have been because of a lack of strategizing, but because of the need for a random number generator to turn up the right way.
YMMV, though, I s'pose!
Tkz... I managed to get Crimison Eye and Tiger Heart (one each) on Lighthouse. I already wanted to choose Agate. And he are over... Only in The 3rd I saw how awesome are "Wild Rage 2". Easy to farm at the Shining Pom. Spam S-Craft every time. And Oliver with Agate make me laugh hard.
Food saved me a lot.
Some battles were quite hard. Samba Pinguim pure luck based. Abyss Worm, I left Tita dead and it helped a lot. Gilbert was PRETTY easy. Ragnard... SAUHUSHAHUSA Legendary Weak Dragon. And I did not kill Muller.
@NeverConvex
I spend 10 hours and half :(
