Lost a Villager in Kamakura Shrine, can't find them when I go back?

I had a shaman die on the northern bridge during a scuffle, my first villager death. I saw they turned into a cocoon and figured I could regenerate them at the base, or re-doing the mission.

The problem is I can't find them. The village has 1/12 spots whited out and their cocoon is not on the bridge where they died, nor can I find any other cocoons when replaying the level

I didn't think this game had perma-death, so I want to know if anyone else had this issue.

You can regenerate them in the morning. I think they count as cleared if you purify them once even if they die after anyway. You probably missed a villager somewhere else.
