There was no game after I killed Mom, so I don't know what you're referring to. My character was wiped.
Save or just character? If the first them you got a bug. If the 2nd then that is a point of the game. To not gather all items in the game in a single run. But to run the game countless times with countles amounts of item combos where no run is ever the same and it gets harder with each time you "beat" it.
Looking at your profile, I see you play FTL. Does your ship not get wiped after killing the boss? And at the same time you could possibly unlock other ships/layout for later games?
In the same sense finishing the game once unlocks many things for later playthrough. Most significantly, you unlocked the womb, which is the chapter after Mom, Mom is now no longer your final boss when you play.

Like what Glass said. BoI is like FTL, a game you have put over 80 hours into.
In BoI you do not keep all items you pick up from run to run. What items you unlock from all your runs go into a pool where one is randomly picked to be in every item room. The more you play the bigger the item pool gets and the lower the odds are to getting any one certain item.
To compare that to FTL it is like unlocking new gear found in shops. You don't start with new gear you find an must start a run with only what the ship has as stock. You can unlock new ships/layouts but you can't change the gear/crew of those ships/layouts.
Then again if you are tyring to say that you can't pick for example, Maggie the new toon you unlocked instead of the stock Isacc. Then your save file might be bugged or you picked the wrong save file. You get 3 of them. For some reason.
