Also, the Key beggar you sometimes find in secret rooms can spawn chests that contain secret room items, so that's another potential route. Spend a bunch of keys in hopes of getting one or two items then use the D6 on them.
What?
If you're in the secret room, and you use the D6 to change an item spawned in the secret room to another item, that new item has a fairly good chance to also be a secret room item. If it is, it counts towards your collection when you pick it up even if it's never spawned "naturally."
All that matters is:
1) The item is unlocked, if unlocking is necessary
2) You are in an appropriate area so you are drawing from the appropriate item pool (e.g. shop, boss room, angel/devil room, secret room etc)
3) The item has not been exhausted from the item pool by appearing before in the current run.
Don't tell me it doesn't count just because you used a D6 to get it - my Real Platinum God status will tell you where to shove that claim! :)
Also where did you get the idea that items received from the d6 do not count towards the collection? It is incredibly false.
It's true - I got the 1-UP that way (rerolling a Key beggar item). Note that rerolling does not guarantee a secret room item (you can get a general item instead), but you must be in the secret room to have any chance get a secret room item.

This is a lil' bit "cheaty" doe. ( But that didn't stoped me c: )
Or just get judgement /wheel of fortune/ temperance in secret room. Play the sh*t out of them until they break and reroll.
Do Eden's starting items count towards the collection?
I believe not, due to the way the D4 works. It seems as though you must 'pick up' an item to add it to your collection.
This was the the same issue I had, it took me almost 50 hours or more alone just to find the 1UP. The ironic thing I found it after giving up a few days later just playing a normal Isaac run.
