Repentance+ DLC save file overwriting
I installed the dlc when it came out, played it a bit, and then uninstalled it to be able to play with mods again. After they updated the dlc i reinstalled it only to find out that the dlc had its own save file and is overwriting my repentance file. So characters i unlocked after uninstalling the repentance+ aren't unlocked when I install repentance+ back. I basically want to know how to uninstall the save file that is overwriting my original save file. Kinda like making it seem like I'm installing the repentance+ dlc for the first time again.

That sounds annoying but makes sense this is happening because of how repentance+ works with the save files.

Anything you unlocked while playing in repentance+ doesn't carry backwards into your repentance saves. So when you install the repentance+ online dlc again, the game is most likely, by default, creating new saves using your most recent repentance saves which wouldn't have any new progress from the online DLC on them.

There is a chance you can recover the progress you made on repentance+ before you uninstalled and reinstalled. But it depends on what you have in this folder:

\Documents\My Games\Binding of Isaac Repentance+\save_backups

Find that folder in my documents on your PC. Inside should be all different historical saves that are only for the repentance+ online dlc. They look like this:

20241129.rep+persistentgamedata3.dat
20241129.rep+persistentgamedata2.dat
20241129.rep+persistentgamedata1.dat

The numbers in front correspond to the date they were backed up from like when you played. So take the ones from when you think you uninstalled it in the first place. Otherwise, try as many as you want. The 1/2/3 represent save slots.

Anyways, copy the files(I have 3 because I used all three in game save slots) you want to try and paste them into a different or new folder for now. Then change their file names to drop off the first part so they look like this:

rep+persistentgamedata3.dat
rep+persistentgamedata2.dat
rep+persistentgamedata1.dat

Once you do that, copy the newly renamed files, and take them to your steam installation folder usually found in C:\program files or C:\program files (x86)

\Steam\userdata\(your steamID)\250900\remote

Paste the files here and if it asks, overwrite the files. Because this is where the game loads the files from.

Also, make sure you're doing all this after repentance+ dlc has been installed again and you ran it once to see if there are save games where they should be even if they are from repentance non-online dlc. Because you wouldn't want it to just create new savegames again from the old files.

And don't swap the saves when the game is running. You might want to make sure to disable steam cloud storage/sync(if you have that enabled) before loading the game after swapping the saves. Otherwise, Isaac might read the steam cloud savegame instead of the ones you just moved over. Then if it is working how you want and you have your progress back, you can turn steam cloud storage back on.
