You know, when Endmund said "Binding of Isaac Rebirth for THE 3DS", i'd expect it to be for the 3DS, unless there's a new 3DS model i am unknowing of.

There is an "updated" model of the 3ds & they made the game exclusive just for that one 3ds

They said few months ago that it would be only for New 3DS because the 3DS hardware can't run the game properly (with smooth FPS).

you do know that the NEW 3DS had better hardware that makes the 3DS and it's games run better. before this new model when you played smash 3DS the system would have to reboot into a low-usage firmware. It doesn't do that with the new 3DS because it has enough juice to run it normally.

it's E-Shop exclusive, if they made physical copies it would most likely bump the price up an extra 5 bucks.
