Nobody really knows.
The same way that if I made a game about taking down a government doesn't mean I'm radical or meant the game to mean anything.
They're a little busy, with all the gays getting married and it somehow trampling on their religious freedom. I'm sure if you sent an email they'd find the time to get worked up over another non-issue that doesn't even concern them.
All of the religious themes and items in the game are a result of the imagination of an abused child who was raised in a clearly religious household, and thus, is not representative of the actual religion.
Mom isn't trying to murder Isaac because she's christian, it's because she's crazy. It may be a religious delusion that's driving it, but religion itself does not cause delusions in any sound-minded person. This. When I used to be a Catholic/Christian I would not be bothered by references/criticism of religion via jokes like this. Rather, I found it funny. If someone make jokes about religious people being hypocrites or whatnot, I laughed along.
It all depends on how you operate and think.
Honestly, seeing this huge reference and how it is portrayed, I would think that there is some form of criticism towards what the message of the story is. Especially because of the way the game takes Isaacs point of view of trying to avoid being sacrificed.
But ya know, I could be wrong.
