That'd be my guess.
for some reason there's 2 exact copies of your save files on 2 different locations and if you only change one of them nothing happens.
before we begin here's the two save file locations
remote location: C:\Program Files (x86)\Steam\userdata\131794605\250900\remote\
save location: C:\Users\[your username]/Documents/My Games/Binding of Isaac Rebirth/
if thats not your save location you can find the correct one in your install folder for isaac in a file called savedatapath.txt, so right click isaac in your library, select properties, change to local files tab and click browse local files, that'll take you straight to the txt file.
i've seen people post different locations for the remote saves but i think thats in earlier versions.
but i recently noticed that you can turn off steam cloud by right clicking the game in your library, changing to update tab and unchecking the square at the bottom saying "enable steam cloud synchronization"
1. turn off steam cloud.
i've always done this by opening the save path, then opening a file called options.ini
and in the ini file locate "SteamCloud=1" and change the 1 to a 0.
save it and move on.
2. & 3.
the files you are looking for are called "persistentgamedata1.dat", "persistentgamedata2.dat" and "persistentgamedata3.dat" as you probably figured out 1 is save slot one, 2 is slot 2 and 3 is slot 3.
so just change around the numbers as you like.
i had some problems reactivating steam cloud after messing with the save files but i also left steam cloud on before learning how it worked so that could be the reason i'm having issues but if you feel like reactivating steam cloud just copy all 3 files to a backup folder, start the game (the game will now overwrite your saves with the ones on the cloud) copy back the files and overwrite the current ones and close the game, after closing the game steam syncs with the files and uploads the ones in the folder. you now have these files on the cloud.
but if you for some reason can't use the continue option in the menu even if you exit in a level just deactivate the steam cloud again. i've been playing with the cloud off for a long time now and it changes nothing.
you can skip the rest if you only want to switch place on your save files
now, i don't like save scumming but i had to unlock the lost on my gf's pc after having unlocked him multiple times already on my own and only had half a heart left on satan so i figured out how this worked too.
your continue files are called "gamestate1.dat" (also with a 1,2 and 3 referring to which save slot its connected to) so to keep a save file just exit out of the game to let it save in the room you are, otherwise you have to play the whole floor again. then copy the gamestate.dat file and the persistentgamedata.dat file with the same number to a backup folder and when you die just close the game, overwrite the regular files with your backup ones and start the game again.
just copying the gamestate file doesn't work for some reason.
also the save files in the remote path and regular save file path are complete duplicates so it's ok if you forget and only backup one of them, just copy them over to the other folder and you're good.
and don't forget to turn off steam cloud everytime you mess with the save files. its actually easier to leave it off as long as you're not using it, playing isaac on multiple computers and want to continue your save where ever you are.

oh and this is for regular rebirth, afterbirth should be the same but the save files path is different, the remote files are located in the same folder tho, they're just called "ab_persistentgamedata.dat" and "ab_gamestate.dat"
and if you turned off the cloud through the ini file you also need to turn it off in the ini file in the afterbirth save location, if you turn it off in the games properties in steam you turn it off for both rebirth and afterbirth, this way you can turn one off and not the other.
