If you were playing only Repentance+, there's a folder with save backups that you can replace the new bugged ones with your old ones.

I already managed to fix this by messing around with savegame files on the savegames folder + i had to disable steam cloud too . This happened me once already when i try the base isaac game when it was on sale and then decided to buy all dlcs , doing that triggered the save file deletion but i didnt played that much so i wasnt as bothered . But now all of the blue after 26 hours it deleted itself again .
To answer ur question i did not played from my understanding the repentance + is the "multiplayer" of the game and i havent done anything regarding that , i just update my game normally on steam when an update comes , this seems like a pretty big oversight from devs that ur save can just get zeroed all of the sudden ...
As for how i fixed this going to the savegame folder of the game theres seems to be several backup files (so i suspect this deleting savegame issues its here from quite a while), so i just deleted the no progress savefile and put the backup one in place changing the name and thats it .
Hope it gets sorted out. Have you reported the bug?
