Steam cloud will not update properly
So I'm not sure what's going on here, here's the issue.
Played co-op beta, backed up save files beforehand.
All completion marks disappeared from my save, implemented save backup on my computer with the following steps:
1. turn of steam cloud
2. restore back up saves
3. turn on steam cloud

So my save restored just fine on my PC, but on my steam deck it's still showing no more completion marks. I have tried uninstalling and reinstalling on my deck, removing the save, turning off and on steam cloud, and it says cloud is up to date but doesn't have the same save file loaded as my PC version. Both PC and Steam Deck are not in the co-op beta at the moment. No mods. vanilla game with all DLC. Anyone have this issue or know enough about steam cloud to help?

I also took my backup files from my PC, transferred them to my Deck, dug into and found where the saves are supposed to be on the Deck, and replaced the files.

Nothing. Where the hell are the save files at?

Update.

Don't know what happened but my backups don't work anymore. Everything is gone. There is no data. Don't download this ♥♥♥♥♥♥♥ beta because you'll lose all your progress. Thanks.

Another update:
It was resolved. It's a combination of isaac having separate locations for files, and the options.ini file.

So with the options.ini file, you can specify if you want to use the cloud save which is located in one directory, or the local save, which is in another directory. This is represented by a 1 for use cloud, and a 0 for use local.
I was trying to use the cloud save on one device and the local on the other, and never changed the cloud save and was running into issues when I was trying to change my cloud save. I wound up transferring my local save from my pc to my cloud on my pc and then my steam deck picked it up no problem and I was able to save my own day.

The local save is located in:
C:\Users\YOURNAME\Documents\My Games\Binding of Isaac Repentance

While the cloud save is located in :
C:\Program Files (x86)\Steam\userdata\YOUR STEAM ID\250900\remote

I have such a problem that when I have 0 in options on Steamcloud, everything is fine, but when I turn on steamcloud 1, three files always appear. Is there any way to remove them? because of this, I can't transfer the saves to Steamdeck

So you want to take the files that are in your STEAM CLOUD DIRECTORY
C:\Program Files (x86)\Steam\userdata\YOUR STEAM ID\250900\remote

and replace them with the files in your LOCAL SAVE DIRECTORY
C:\Users\YOURNAME\Documents\My Games\Binding of Isaac Repentance

I did as you said. The problem remains. I inserted LOCAL save files into CLOUD saves. I turn on steamcloud1 and the saves disappear. I'm telling you, with steamcloud1, the past files remain and three new ones appear in ANY CASE, even when replacing

Make sure you rename them properly as well. I renamed my files to match what steam cloud has the names as, and I ran the game. It gave me a file conflict error, I told it to use the local files, and that fixed it. Beyond that I don't know what to tell you.

in my case I've transfered the backup files from the local save to the remote(cloud) location, but it seems to not read them, the game just keeps using the corrupted ones and idk what to do bc it steam doesn't give me the option to replace the cloud files with the locals (it doesn't pop the "conflict" message)
