HOW TO RESTORE A LOST SAVE FILE

Go to C:\Users\yourname\Documents\My Games\Binding of Isaac Repentance

Be sure to turn off steam cloud first because that may mess with the process.

In that folder, there is a set of 3 files called persistentgamedata.dat (the number is the number of the save file), and a folder called save backups. Go in the backups folder and grab the second most recent backup, or the backup with the largest file size (the most recent is your lost save, so ignore that). Then replace the relevant peresistentgamedata.dat file with the backup file. BE SURE TO RENAME THE BACKUP FILE TO MATCH THE NAME OF THE FILE YOU'RE REPLACING. Also make sure to delete the old save file since that's the lost file anyways.

I'll try to give as much help as I can in the comments, hopefully this helped you. Be sure to keep a spare copy of the backup you used somewhere so that you can restore your save again if needed.

I just tried this. I removed the beta part from my online beta save file and tried to load it and the game doesn't seem to know what to do with it. I believe I still had unlocks, but all my completion marks and save file progression were gone. Hope they make a way to convert them cause I fully completed Cain on the beta version and now I gotta do it again.

Same issue is happening with me, looks like I have all my unlocks present but no tick marks. Tried restoring with the recommended method, but the last backup save that works is from 11/30, and anything after that is broken.

hey i have done this step by step and everytime i boot the game up it replaces the backup files data with a empty file's data

this doesn't work for me, all the completion marks are still gone, not sure if I do have the unlocks tho. Isaac does have the D6 but I don't know if that means I have every thing

So I've managed to get the charaters I;ve unlocked back and Isaac starts with the D6 again but literally everything else is nuked.... all stats are reset, zero deaths, zero items discovered, zero mom kills.... no completion marks, nothing. :(

yeah i was around 8 to 15 secrets away from dead god but it restarted me to the start so im just not gonna play for a while

just tried it but it keeps overwriting itself
i turned steam cloud off and even tried to change it while having no internet aswell, but ever since the beta stopped working, so did my save files lol
i'll go to sleep and hope that somebody comes up with a magic solution cause i don't want my monitor to pass away

I did manage to keep my steam deck from updating isaac though... that save is still fine for now but even pulling it over to pc where the game is updated I don't have anything...

I have the exact same problem and I can't fix it, it just keeps overwriting the saved file, I don't know what to do now...
Edit: Ok, only the beta backups are broken, if you have one from before the time you entered the beta it should work. I lost a lot of progress but at least I didn't lose everything.
