Missing completion marks

I don't know how it happened, I can only guess that maybe the Racing+ mod was messing up something, but I'm missing completion marks (not only for the characters, for the challenges as well). I did a lot of runs and challenges for nothing, because there was no unlock, I just got the completion mark.

I uninstalled the Racing+ mod, I made sure I don't use the debug console (never did) and I tried Alt+F2, it's not giving me the completion marks back. The only mods I'm still using are External Item Descriptions and Antibirth music. There ARE unlocks, but just sometimes if I didn't unlock something before (until today I don't have a 100% save).

I even deleted one of the save files and tried Alt+F2 there, no completion marks, all the notes are just blank, only the secrets are at 498 and the Mom kills at 10 then.
How can I get the completion marks back?

Repentance, AB+ and AB create backups automatically there:
C:\Users\[your name]\Documents\My Games\Binding of Isaac Repentance
C:\Users\[your name]\Documents\My Games\Binding of Isaac Afterbirth+
C:\Users\[your name]\Documents\My Games\Binding of Isaac Afterbirth

Pick one (check its date of creation), copy it, replace your current save with the copy (don't forget to rename it properly).
Current saves (the ones the game reads) are located there:
C:\Program Files (x86)\Steam\userdata\[some number]\250900\remote
(Adapt to wherever you installed Steam.)

Repentance saves start with "rep_", AB+ saves with "abp_", AB saves with "ab_". The number at the end is the save slot (1, 2 or 3), "persistentgamedata" files are the saves themselves (the one you're supposed to replace with the backup), "gamestate" files are the continue option, "rerunstate" files are the rerun option.
So, for example, if you want to use a Repentance backup in the first save slot, you have to rename it "rep_persistentgamedata1".

Sadly it doesn't work. The range of the backups is from April 2021 to August 2022. If I take the newest file, there are the same completion marks as usual, some of them are missing. If I take an older one, I lose the completion marks of the last weeks/months. Like I said, I did a lot of runs for nothing, just for the completion mark, but I also did many runs where I unlocked something, I don't want to lose those completion marks now.

And I'm 100% sure some completion marks are missing. I unlocked the Godhead for example, it's shown on my Steam achievements, but The Lost doesn't have any completion mark, just the blank note.

So what I need would be a way to sync the completion marks with the Steam achievements.

Sadly there's no way to do that. The alt+F2 method is the closest, as it unlocks in-game secrets according to your Steam achievements. But as you noticed its main downside is that marks aren't visible and completed challenges aren't crossed out.

Your only alternative would be to use the debug console to go get those marks easily. For example, make yourself unkillable, give yourself some items to make the fights faster, and teleport to the corresponding floor and quickly get the targeted mark. Repeat for each.

So the only way is to note down every missing completion mark, look at the Isaac Wiki what can be unlocked and compare it to my Steam achievements. If it's unlocked on Steam, I can "cheat" the run to get the completion mark back. I'm not very eager to do this, but it seems I don't have another choice, so at some point I'm going to do the effort, I definitely prefer this than doing some runs legit again (like runs with Lost or Keeper, they were a pain).
