Do you know if my save will still work fine if I delete any mods that aren't compatible, or am I out of luck on this run?
To increase your chances, you should start and end a new run (die) before disabling any mod. Some people experience consistent crashing at start up if a "continue" file exists while a mod it relied on isn't there anymore. Not having the continue option at all is the safest and cleanest way to deal with this, as far as I know.
It seems like you're right I went through and deleted any mods that were clearly not made for afterbirth+ but my save still cant progress. I guess I'll get my lost mark another time
