The only way to get the marks themselves back is to get your actual save or a backup of it. If you disabled Steam cloud and can't access your old hard drive (more specifically: the documents folder), I'm afraid you're out of luck.
Edit:
Alternatively, you could use the debug console to grant you free wins. Give yourself a bunch of items or enable some debug command (like debug 10), teleport to the targeted boss (stage command and emperor card), kill it in a few seconds, and one mark is back. Repeat for the others. Can be tedious if you had many of them though.
Repentance, AB+ and AB create backups automatically there:
C:\Users\[your name]\Documents\My Games\Binding of Isaac Repentance
C:\Users\[your name]\Documents\My Games\Binding of Isaac Afterbirth+
C:\Users\[your name]\Documents\My Games\Binding of Isaac Afterbirth
Pick one (check its date of creation), copy it, replace your current save with the copy (don't forget to rename it properly).
Current saves (the ones the game reads) are located there:
C:\Program Files (x86)\Steam\userdata\[some number]\250900\remote
(Adapt to wherever you installed Steam.)
Repentance saves start with "rep_", AB+ saves with "abp_", AB saves with "ab_". The number at the end is the save slot (1, 2 or 3), "persistentgamedata" files are the saves themselves (the one you're supposed to replace with the backup), "gamestate" files are the continue option, "rerunstate" files are the rerun option.
