I just got the 1000000% achievement out of nowhere?

I'm not remotely close to unlocking everything in the game, but when I defeated the Beast as ??? (which was also a buggy fight for some reason, everyone was instantly dying) I got the notification that I got 1000000%, and it's still in my achievements list.

If you have Repentance, 1000000% is not for unlocking EVERYTHING anymore.
Dead God is.
Hypothetically if the game had 600 items before repentance and 800 items after repentance, you will receive 1000000% whenever you acquite 600/800 items. Get it?

that is not it. some achievements from afterbirth+ counts for repentance content (the marathon achievement being one of them) and because of that if you didn't had 1-2 achievements from afterbirth+ there is a big chance that they were ported for a repentance

It's actually "secrets" rather than items, but the general concept is correct: 1000000% has been changed to "unlock X things, where X is the number of unlockable things that existed in Afterbirth+", while 1001% was changed to the same thing for the lower number of regular Afterbirth (which means that most people who owned and played Afterbirth+ obtained it more or less automatically upon starting up Repentance).
