I had practically finished the completion marks of The Lost (and unlocked the holy mantle) and I had also unlocked Keeper, and now after installing the DLC, Keeper is gone, even the holy mantle of The Lost (That now begins the runs only with the eternal D6 ) and all the completion marks that I had done with him @-@
What I ended up doing was comparing steam and ingame achievements to the Isaac wiki to see which marks corresponded to what achievements. That way I could see if I had an achievement, but no mark by having the game open while looking at my steam achievements and the wiki. On there I could also see how to unlock those completion marks. I then enabled the developer console (I don't really remember how, you should be able to google it, but there's an .ini file you need to edit) and "cheated" by giving myself infinite hearts, damage, etc and teleporting around to the different floors that I needed to do the different achievements on with the different characters and "beating" the boss again to get the mark that was missing.
So, a huge pain in the ass since you need to crosscheck a lot of achievements/marks and then do the runs, but once you get the dev commands down you can do them pretty fast.
Debug commands:

"Figured I'd make this because I see lots of people confused about if you can even do this. It's super easy and takes no more than a couple minutes.
1) In File Explorer, find folder that starts with your account name. For example, the account I login to my PC with is called "Jake"; find your equivalent of that. Double click that folder.
2) In the documents folder, find the folder called "My Games."
3) Click on the My Games folder, then "Binding of Isaac Repentance".
4) You'll see a document called "options.ini"
5) Double click options.ini. You'll see a command called "EnableDebugConsole=0". Change that 0 to a 1, and click Save As then Save.
6) Launch Steam and then Binding of Isaac.
7) Press the grave/tilde key (~) to launch the debug console. Give yourself whatever items you want, press enter to apply the items to your run.
8) Exit out of the game completely and go back to "options.ini" and change the 1 back to a 0. Click Save As and then Save.
9) Re-Launch Isaac.
10) Profit!!!! Now you can be as OP as you want and earn achievements without working for them. Have fun!"
Exiting the game and relauching to beat the final floor was something I'd happily forgotten, since you can't earn achievements with dev console enabled
