Downloading save files breaks progression

I recently downloaded a 100% save file for afterbirth+ from speedrun.com in preperation for Repentance which I saved to file 3 of my PC. Notably however, ever since doing this no unlocks take place within my game on any 3 of my files. For example, on file 1 (A blank save) I both killed mom and got over 55 pennies on my first run, the polaroid for the save file did not change nor did I unlock Cain. Is there any known solution to this that doesn't involve wiping anything and retaining the 100% save while also allowing me to unlock things on the 3 files?

The save has nothing to do with that. Don't use mods until you kill mom.

I currently have 0 mods enabled, and as far as I can tell the problems only began to arise once I had installed the save file.

those saves might not even work right, there's been updates, and updates can even break seeds

alos- just use a new save man, it's gonna be like anew game

Hm, ok. That is interesting. I still think the save shouldn't have any effect on the other two save slots. Maybe you somehow broke the file structure when copying it over?

Aha, I believe I discovered the issue. It was mods, which were enabling themselves unintentionally/automatically on the creation of a new file. Problem solved!
