Mods (and therefore the console) don't prevent progress after killing the heart once on that save.
So yes, it is possible to use the debug console to either give yourself the missing poster during a run, or even directly unlock the Lost.

If you don't have AB+ (just Afterbirth), you could create a simple modded players.xml file adding the Missing Poster as a starting item for any character instead.
