Let's say you played as Eve and found Ankh. You get killed and revived as Blue Baby (thanks to Ankh). Any boss you kill afterwards will be considered as a Blue Baby kill, so you'll get Blue Baby marks and items (and not Eve's).
Things which respawns you as other characters:
Ankh and Broken Ankh, as Blue Baby (also known as ???).
Lazarus' Rags, as Lazarus (second life).
Judas' Shadow, as Black Judas (considered as Judas).
Missing Poster, as the Lost (if you have Afterbirth).
If you don't find here any clue to explain what you experience, be more specific. Which marks for which characters precisely?
One for example, it tells me I haven't beaten Satan with Isaac but I have Mom's Knife achievement unlocked. Very annoying. You would hope and trust that the system would reflect things accurately.
I still don't understand your explanation. How do I unlock an achievement with Isaac and it doesn't trigger the mark?
Did you play Rebirth before getting Afterbirth? In Afterbirth there is/was a glitch where completion marks on imported Rebirth files got all screwed up and didn't transfer.
