Well, in the same folder, remove your saves. Stick them in a rar or a temp folder or whatever.
Now go to C:\Program Files (x86)\Steam\userdata\133413802\250900\remote
Remove ALL the files in the same manner you did above.
Fire the game up.
Still ♥♥♥♥♥♥? There's a chance the save is now in the cloud, being redownloaded in all its mod corrupted glory. Find a tutorial for uploading blank saves to the cloud, then use previous versions (right click in the saves folder > properties > previous versions > click a folder from before you went mod happy)

There's a chance it's C++. Install the 32bit redist installer in the redist folder of Isaac's local directory (navigate through steam > local files)

I'd need a dmp. It *should* be generated on a crash and stored in the same location your saves are.
Those are all the suggestions I have, short of using system restore to return to a time when your game actually worked.
Only other extremely random, completely unlikely to work suggestion I have is to install the entire game to a different disk or USB flash drive or....anything.

Probably isn't wise if you have literally no backup data. Then again, if you're happy importing rebirth saves, you're safe.
