How do I restore a save after Steam Cloud screwed me over?
So, I decided to download tboi onto my laptop while I was sick so I wouldn't have to get up to go to my desktop. I guess Steam took all my progress from that and stored it in the cloud, which is fine, but when I went onto my desktop to play, Steam asked me which save I wanted, and I accidentally chose the newer one. Is there any way to recover the old save, or did Steam just delete it and tell me to bugger off?

Isaac backs up saves daily, locally. You can use those local backups to get back to where you were.

The specific locations will vary slightly depending if you're on Rebirth, Afterbirth, or Afterbirth+, but the steps will be the same.

If you want to revert your save, follow the below on your desktop computer.

Short version:

Disable Steam Cloud Sync for Isaac, locate the backup saves Isaac creates in My Docs -> My Games, pick a backup to restore, manually backup your current save, overwrite your current game save with the backup, load Isaac up, verify your progress, re-enable Steam Cloud Sync.

Long step-by-step version:

  1. Locate and verify you have some backed up saves. By default these are located in C:\Users\<username>\Documents\My Games\Binding of Isaac Afterbirth+\ (for AB+; if you do not own AB+, look for Rebirth or Afterbirth, depending on what you own). You should see files with a timestamp, followed by "_persistentgamedataX.dat", where X is the save slot in the game (1, 2, or 3).
  2. Once you see that you have some backups, disable Steam Cloud for this game, so that your save-reverting isn't overwritten by the "cloud" copies of your save(s). Right-click the game in your Steam library, choose Properties, click the Updates tab, uncheck Enable Steam Cloud Sync at the bottom, click Close.
  3. Go back to the backups directory/folder; pick a file with the date of the save you want to restore.
  4. Open a new window and browse to C:\Program Files (x86)\Steam\userdata\<yourSteamID>\250900\remote\, which is where Isaac keeps its current/active saves. <yourSteamID> will be some number; it should be the only folder there, unless you have other people use your computer with their Steam accounts.
  5. Copy the backed up save that you picked out in Step 3, and copy it to the path in Step 4.
  6. Rename the existing active save (e.g. "persistentgamedata1.dat" for Rebirth slot 1, "ab_persistentgamedata1.dat" for Afterbirth, "abp_persistentgamedata1.dat" for Afterbirth+) to a new name, such as "abp_persistentgamedata1 BACKUP.dat". This way you can always switch back to your most recent save if something goes wrong.
  7. Rename your older save by removing the date in front of it and the period, so that it becomes the game's active save. As an example, if you are restoring from Tuesday's backup in save slot 1, you will want to rename "20170530.abp_persistentgamedata1.dat" to just "abp_persistentgamedata1.dat". If you have extensions hidden in Windows, it should just become "abp_persistentgamedata1".
  8. Open Isaac. Verify your progress/unlocks. If things are still off, you can try other backed up saves, or revert back to your newest save (that you manually backed up by renaming) if you want to go back to how things were before following these steps.
  9. Once you're satisfied with the results/saves, re-enable the Steam Cloud.

Posting it here as well: if your cloud save has gotten corrupted you might need to delete the rerunstate .dat file as well, for players who have completed the RERUN challenge.

Same method should work. The origin of the "messed up save" is irrelevant.

Should be in the save directory. There:
C:\Program Files (x86)\Steam\userdata\[some number]\250900\remote

Try this first: Check into the Steam Beta Update, uncheck synchronization, restart Steam on both computers and recheck synchronization. Then play on the device, close it it and then play on your main PC.
